Software that can format from bootable?

You can use Virtual Box for this but I do not recommend it. I wouldn't recommend running any os off of a flash drive.

Also what the post above suggested can work as well.

or any number of other linux and live cds

You might be able to format a USB device to NTFS/FAT32 using a Windows install disc or bootable USB equivalent.

 

Won't work because I need to bypass the write protected on it.

Could only find Darik Nuke but that will only nuke the hard drive.

I will try it but it will won't probably bypass the write only, tried gParted in Linux already.

You  should be able to create a live usb of ubuntu or any other linux distro  and use gparted partition manager.
