Is there enough room to do a custom loop in a cm storm scout 2 advanced?

Easily, but I still wouldn't. It could hold everything, but you wouldn't be able to see it so it isn't worth it IMO. I personally wouldn't do a custom loop except in a caselabs case, something custom, or another fancy case like the inwin one because I care about looks so much.

You definitely could, but it would be a pain. You would need a pretty good cutting tool for the side panel and some acrylic for the window, some fancy screws would also be nice. If you like all the other aspects of the case an are comfortable with those mods, go for it.
