So if for example i used 680's in sli and the STX in a PCIe 1x slot, ill have no "benefit" of the PLX chip?

correct, all that chip does is prevent the lanes going from 8x-8x to 8x-4x-4x

Heeeello again.

So the Asus Z87 Deluxe has caught my eye for my rig update but i saw it has a PLX chip which ive read introduces some latency when using just two way SLI and is generally worse than just running the GPU's in 8x and 8x. 

Currently ive one 680 and one Xonar STX, my question is, do you know when the PLX chip will come into play?

the MVF had the same chip.  its for when you are running 2-way sli and you want to add and addon card to the bottom PCIE, it wont effect your 8X-8X
