I am building a computer inside the Bitfenix Prodigy (the mITX one) and need to bring it around to places. I am going to have this in my car, but it will be strapped down/my hand on it. If I go over something like a speed bump, will the drive be damaged at all? Thx!

You'll be fine. I go to LAN's in a 2001 Mercury Mountaineer and a 94 Chevy S10. When in my mountaineer I put my rig behind my seat as I have my seat all the way back and my chassis fits back there perfectly, and when I go in the S10 I cover my rig with a blanket, grab some rope, and tie it up nice and tight so it doesn't move around in the bed. You'll be perfectly fine.

Nope, all hard drives since the mid to late 90's lock their read/write heads off to the side and out of the way when they are powered off. You shouldn't have any issue really.

As the guys pointed out, modern HDDs feature head=parking feature that removes the read/write had from the platter, preventing scratches during vibrations when the drive is not used or is powered off. 
I would still suggest disconnecting the drive from the rest of the parts because if you hit a bump, from teh shaking your drive might bend or simply break off the case by its weight and cause data loss. If you are sure that it is firmly connected and screwed properly, you shouldn't have any problems. Otherwise, simply disconnected and carry it separately in an ESD bag and connect it once you reach you restination. :)
