Check your BIOS. Could there be some issue between your peripherals and the BIOS?

Depending on the mobo manufacturer, the back usb ports may not be active until the drivers are installed. I've done repair on some computers running ASUS mobos and only two specific ports worked in BIOS but fine in the OS with the right drivers installed. So you may not need to panic just yet.

My guess is that the back USBs are USB 3.0.

Windows 7 doesn't support USB 3.0 natively. You need drivers.

Check ASUS website for the USB and motherboard chipset drivers.

It's all perfect now. I just got my new parts down so I went away and installed them all. I accidental killed 2 of the 3 backups I had which is stupid but thank GabeN that I made 3 backups. Anyway it turns out that the USB 3.0 ports could only be used in the UEFI and not in any OS or bootable disc so I had to use the front USB 3.0 which worked for some reason. I downloaded all the new drivers and that fixed everything.
