Stock 780 should go in the top slot.

 

I wouldn't be so sure... because it would mean the stock 780 would become quite loud...

I have 2 GTX 680s (Lightning) in SLI, and the top one is quite a lot hotter, sometime being 10Celcius more than the one on the bottom, so I think the one with the highest dissipation capabilities should be on top in order to reduce the noise output of the other...

 

I don't know if my reasoning makes sense, but I would go that way for the reasons explained above ;)

It doesn't. Open air cards need more circulation than a blower design.

With the top card working harder I would put the triple fan up top to keep the cards running around the same temp. Should have plenty of space mobo wise, could also depend on the case.
