Using another PCI-E x16 slot?

Hello, I am getting a new cooler soon but it might obstruct the first PCI-E x16 slot where my graphics card is gonna go. If it does obstruct my PCI slot, will I lose any performance if I insert my GPU into the second PCI slot? Will I lose any performance? Will I still get the same framerate? My motherboard is SLI ready so it does have another PCI-E x16 slot. Thanks.

But the new mobo I want has 2 x x16 slots anyway so I don't really need to worry about obstructions.

The NZXT Havik looks quite nice and is alot smaller.
