Need to be same clocks, but they will automatically match clocks. You need to get another Asus DCUII though because DCUII has a custom PCB

I want to but I hear the non reference design sli get really really hot

They'll both get hot either way, but as long as you have sufficient airflow in your case you're fine.

If your models come at different clock speeds, the fastest one will clock down to match the other one I think, but you can always overclock them back up. But they have to have the same VRAM.

Well, what size case are you using? If you're using mATX, most likely the cards will both be right next to eachother. If so, do not buy a second card. With two cards in such close vicinity, you want to use a blower style reference cooler to avoid the top card exhausting hot air on the top card. If you are using a standard ATX size case and motherboard, the cards should be one PCI slot away. If you want another one, you can actually get a different type of card. You can SLI a Gigabyte and EVGA card, as long as they both use reference PCB and same VRAM. To be safe, get another DCUII.

I have a gtx 780 ti dc2oc from Asus. Can I pair this with a reference design of the same model and vram capacity or do the cards have to have the same clock speeds as well? Thanks

Use any 780Ti that has the same amount of VRAM as you like.

I have an h440 paired with a maximus vii hero. 3 nff12 in the front. 2 h100i fans pulling air in from the top. the second PCI slot seems to be very close to the first even on the atx board which is what's making me wonder about the heat

As long as you have good airflow in your case, you shouldn't notice temperatures go above 80 degrees.
