Can't click on some things...

Hello, I'm writing here because everything I've tried has failed me, I'm hopeless, tired and angry at the same time, hopefully someone here will be able to point me in the right direction.

Basically as the title states... I.. can't click on anything at times. Coursor is moving without any issues but I just can't click (the hover animation is also not appearing when that happens). I can use the win button to open menu and navigate using tab+arrows even when clicking doesnt work. It only happens on desktop or in desktop apps like chrome, discord etc but doesnt seem to be happening while in games. Its not permanent and I've found two ways to make it go away but it always comes back by itself (literally every 20 secs). One way is to click ctrl+alt+del and just that seems to be fixing it, another way is to open an app that requires admin privilages and just close the approval screen, no matter if I approve or reject the request it also fixes the issue for a few secs. Another thing is that file explorer opens like 2-3 secs even though on such a fast drive (its an SSD NVme) it should open instantly (idk if that information is important). Drive temp is 48C which is kinda high considering the cpu and gpu both stay around 35-40 and I have no clue what makes it so hot but its still within acceptable range.

What I've tried:

 

chkdsk
Sfc /scannow

DISM /Online /Cleanup-Image /RestoreHealth

commands in cmd, all gave no results,

checked mouse and keyboard drivers, reinstalled drivers, swapped both for different keyboard and mouse, issue is still there. 

scanned pc for malvare - nothing.

checked pc utilization, neither of RAM, CPU or drives are not even remotely close to being used at 100% which might be causing such behaviour.

performed both clean and safe boot, issue was still there.

checked if drive is not failing with crystal disk info and dedicated samsung software (samsung magician), both say the drive is fine (its somewhat new, not even a year old).

as a last measure I've restarted the pc (reinstalled the windows with keeping my files) and after that did whole ammount of nothing I've completely formatted the pc. 
Aaaand here is where its getting even weirder... I couldn't click during windows installation and once again ctrl+alt+delete helped even though during installation it doesnt do anything...

 

Let me know if any more information is needed, I will really appreciate all the help and possible solution (if one even exists at this point).

Thanks for the reply although as I already mentioned I have scanned the pc for malware already before formatting and after too. I've done two formats, first with keeping my files and after that didn't help I did another one deleting everything. Also, if it was malware I'm preety sure it would not be able to interfere with windows run from bootable pendrive during instalation of the system - yet it did because I couldn't click during windows instalation when selecting the version I wanted to install (unless the virus infected the pendrive when I was creating a bootable USB). After few days its happening less frequently even though I haven't done anything. I read somewhere that this is a common indicator that ssd drive is failing but I can't really seem to find where I read that and after scanning the drive with multiple tools it doesn't seem to be anywhere close to failing.
