Repaste CPU when replacing B450 with X570(S)?

Yes, always clean and re-paste whenever you break the seal regardless of how 'new' it is. It never seals back together right if you just try to reuse it - you get gaps and uneven application.

I'm considering switching out my B450 as it's kind of a bottleneck. PCI-e gen 3.0, cannot support memory speeds over 3200Mhz, and doesn't have the overbuilt VRM something like the X570S Aorus Master has. My EKWB 360mm AIO was installed onto my 5800X3D with the pre-applied thermal paste - should I clean it off and repaste it? I assume that's best practice but that I might get away with leaving the pre-applied stuff.

You can get away with just leaving the stuff that was there already. It's not ideal and can potentially affect temperatures, especially if you accidentally touch the IHS or the cooler itself. Nonetheless if you're going through the pain of changing out the motherboard, might as well buy a cheap tube of mx4/5/6 and replace the thermal paste as well.
