Which port for my SSD?

Always the closest to the CPU is the preferred. Only caveat to that is if you have a 10th gen intel CPU with a Z590 motherboard, the Top slot is disabled unless you have an 11th gen CPU. 

Hi,

 

There are two m.2 PCI-E ports on my motherboard, which is an Aorus B550 Pro AC. I'm using it with my 2600X. I'm confused about what the manual says so I'm not sure which port to use for my WD Black SN750 SSD. I'm sending you a screenshot so you can help figuring which port to use.

Ok great. In that case the manual says that PCI-E 4.0 is only supported on the 3000 series. Does it mean that there won't be issues with a 2000 series CPU?

Correct, it will just run at gen 3 speeds.
