I put a new 500gb hgst drive in my acer laptop, its all fine but this laptop does run hot due to there being no fan intake vent on the bottom, i checked the hard drive temp and it was running at 55 celcius which is very hot, now when it spins up and spins down it makes a grinding noise but the smart shows healthy, here is a video of it but the sound is in the last 5 seconds:

Its always a good idea to back up your hard drives, especially when things get sketchy. At the worst it will fail soon but who knows it may just be a minor issue.

My System Specs: (Short list) i7 4770k, GTX 780, many SSD's, a 2 TB HDD(deceased :( ), Corsair 650D. Full list: http://pcpartpicker.com/user/kchriz6097/saved/8dh7YJ

Upgrade Plan: Acquire some Black Noctuas then add 16 or 32GB of 2133MHz memory

Nope, it's definitely not normal for the HDD to make such a sound. You should RMA just to be sure, you never now when it can fail.
