1. I inserted my Ryzen 3900x into the socket and then mounted the fan. Due to some reasons the fan was not settled there and I pulled it up. Now the processor came along with it.

After that, I put the processor back to the socket and it seems it fits well. (Note: the handle was closed at the moment, earlier I did it by pulling up the handle). Is it fine or should I take it out separate them and insert them again?

 

2. My motherboard holes and cabinet holes are not alighed and the I/O shield is also not insert properly. Does these things happen?
I have AsRock Steel Legend 450 and Cabiet is Ant Esports ICE-300TG Mid Tower Gaming Cabinet C

 

Please help.

I tried to build the PC for the first time and stuck. In all videos across Youtube, the process seems easier but in reality it's tough.

If no pins came loose you should be fine to simply reinstall it.

on my pc they are also not perfectly aligned, but it is pretty close so no harm.

Most CPU coolers have a larger surface area than the processor itself, allowing you with some "wiggle room" so to speak so that if its not 100% lined up it should not cause any problems. It also depends on how its mounted, it could be the hook style which usually causes this symptom versus the screw-on coolers. Regardless, just as @Jae Tee mentioned, have a look at the pins on the CPU, make sure none are bent or missing, lift the retention arm up and reinstall (make sure the arrow on the bottom left corner of the CPU lines up with the arrow on the socket, but you would already know this). 

 

Linus' most recent video about reviewing a youtubers thermal epoxy shows a clip where he did pretty much the exact same thing, lifted the cooler and chip right out of the socket, seemed to work out for him

well that cpu was basically worthless but carnage is carnage.
