Sure, why not. All its doing is trying to wipe out all previous drivers. I have not used it in a while, but I assume that just means it will look for AMD drivers to wipe out?

what do you mean your upgrading your gpu using ddu? 

ddu is to clean delete previous drivers and installing new ones

usually when you get into ddu ( in safe mode please ) it should give clear options for amd and NVIDIA drivers
