My sister wants me to find some games that she could play with a controller ($10 generic PS2 controller clone). As I don't play with a controller I'm a bit lost here, so give suggestions.

Games should be able to run around 30 FPS at 720p on her laptop: Ryzen 2200U (2C-4T) with integrated Vega 3 GPU, 4GB RAM.

Preference to singleplayer, but OK with multiplayer. Native PC games or like NES/SNES ( I guess that system is powerful enough for those emulators).

CPU: i7 3770K | MB: EVGA Z77 FTW | RAM: HyperX Savage 2400Mhz 16GB | GPU: R9 280X Toxic | Cooler: Scythe Fuma | PSU: CoolerMaster B600

SSD: Crucial MX300 525GB | HDD: Seagate Barracuda 7200.12 500GB - Toshiba DT01ACA300 3TB

I would recommend checking out SuperGiantGames stuff. From them Pyre is actually preferred with controller due game mechanics. I think Bastion might have been easier to my wrists with controller too :D

Are there any specific genres she likes? Or styles like fantasy, realism, scifi etc.

^^^^ That's my post ^^^^

I'll definitely put Pyre and Bastion on the list.

She is not much of gamer, so I don't think she has too much preference for something specific, as long as it is something that can be played in short sessions, easy to pick up where you left off.
