I'm kind of at wits end here. I cannot find a way to get full control over my fans on my tower mostly, and while the noise isn't horrible, I would like it so I could at least have the fans basically shut down when the computer is at idle or under light load. I have an NZXT Noctis 450 with now 7 fans that are all 3 pin. I previously had them running into the built in "fan controller" but it turns out it was an uncontrollable hub so I replaced it with a Sliverstone controller that I have found out has done basically nothing because they are all 3 pin fans. Short of replacing all my fans with 4pin PMW's and a Commander Pro, is there anything else I can try? For reference I have 1 NZXT 120mm fan on at the rear, 2 Corsair AF120 Red's on top, and 4 Cooler Master Sickle flow red LED fans, 1 on top, 3 on the front.

Controlling is usually done with motherboard. Case have hubs, which can be connected to mobo and so be also controlled. Though unless hub has control chip included, powered hub will run 3pin fans at full speed.

 

So which mobo you have?

The motherboard fan headers support pwm / dc toggle. For 2-3pin fans, you can control them with dc mode.

You'll probably need some normal splitters to plug your fans into the motherboard since there are only 4 fan headers on it.  

 

The Noctis 450 comes with a pwm hub which would only work for controlling 4pin pwm fans. The Silverstone one you bought is probably no different.
