Is there a program that works outside of the OS that can disable input devises?

When you disable the devise in the OS, it disables for both OSs.

No it wont.

Please spend as much time writing your question, as you want me to spend responding to it.  Take some time, and explain your issue, please!

The other way around, is what I need a solution for.

I'd suggest having the two systems separately as virtual machines in one main OS.

Otherwise you could try to use a controller mapping software to map all buttons to nothing.

I have tried it.

Then you don't have 2 different VMs.
