As far as why it does it, we don't know.
It could be any number of things.

Either way, just run at 2.0 and you will see no performance hits at all.

So I made a post about the Asus Z97 AR having issues about PCIE 3.0x16.
The trouble I'm having is, when the card runs in 3.0 mode, or just leaving the settings on Auto in the BIOS, games stutter badly and audio is distorted. But when I switch everything in the bios to run at 2.0 everything is fine.
is there someothing I'm missing?
I have a GTX 770 also, so I know it runs at 3.0. I've even tried different cards and they all do the same thing.
What do?

This has already been posted and answered before. Just run the card in PCIe 2.0 mode. There won't be any performance loss.

How was it answered?

None of this was a solution as to why the problem is there.

We provided you with a solution, so this shouldn't have been reposted.

As for a reasoning as to why this happens we didn't say simply because we don't know. You could try updating BIOS or resetting CMOS by unplugging the PC then removing and reinserting the little button cell battery on the motherboard.
