I want to make something similar, so assuming I have a "bonk" audio clip, how would I accomplish this in fl studio?

You mean the sample of that "bonk"?  arpeggator?

You put the sound into a track and click fl keys, then hit all the notes that you want on the keyboard and play it.

I mean like, how would I manage to set it up so that I could make notes matching a song then they play as that audio clip. So if I make notes in the piano roll it changes the clips pitch

It will be faster if you look at a youtube tutorial on it instead of reading a confusing long paragraph of text I would have to write. Its also easier to learn by seeing it done rather than explained :)

So I have it imported, now I don't understand how do I change the pitch and such ?

right click the track, click fl keys, then you have a keyboard, each key is a different pitch
