I was tweaking a crossfire setup (two reference 6870's) and noticed the secondary card can achieve a higher over clock since it is being fed by the bottom case fan. Would running at different core/memory clock speeds cause instability or bottlenecks within the crossfire setup? It seems to me that the two cards would work together more smoothly when the card architecture and operation parameters are as similar as possible.. A google search didn't uncover anything particularly relevant so I thought I would ask you fine people! Of course its possible Im just incompetent with search engines!

In SLI, the configuration will run at the slowest speeds - i don't think this is the case with Crossfire, although i may be wrong. I don't think it would cause huge instability issues; you're best bet is just to try it out and see what happens.
