So I want to put a gpu in the pci-e 1x slot that I have on my motherboard. I also have a gpu in one of the 16x slots running at full speed. So if I stick the other card in the 1x slot, will my other gpu's performance be bottlenecked or somehow decreased by the use of the other slot?

What graphics card, and what PCI Express revision?  (Or the motherboard model)

Motherboard in sig, pci e 2.0 and I want to put a 560 ti in the 1x slot.

Alright.  If you tried to run it as a graphics processor, it would bottleneck you a bit.  However you have a 780 Ti in your sig, so I assume you are running the 560 Ti as a PhysX card or for computation or extra monitors or something?  (I hope you are aware that you can only SLI two of the same card).
