The screws on my cooler master hyper 212x doesn't fit with the bracket properly? What am I doing wrong? The back plate seems to be in line with the screws.

Also, how do I screw in the cooler if i want it making airflow to go horizontally through the case? It seems like the screws are under the heat pipes.

Make sure the spacing off the screw assembly is correct, then just use a bit of force to screw it down.

Have you made sure that the metal center point on the bracket is in the little hole for the base? That has caused me all sorts of worry and grief when working with my 212+.

And if you want the air to go horizontally through the case then you want the heat sink to be positioned vertically and you want the side of the fan with the grill facing the direction you want the air to flow.

AMD/intel/2011 each have a corresponding place on the holder of the 4 screws that you tighten to the board. Middle/top/bottom. The screws and spring can be pushed and put into the right position. Haswell was middle for them all. Your fan manual will tell you where right position is for amd.
