Animated wallpapers are fine and will not cause any "slowing down" of your PC in the short term or long term. An area in which you could see a performance impact would be in games though. Depending on how intricate/complicated the wallpaper is - or how poorly optimized - your CPU or GPU could be spending extra horsepower computing your wallpaper rather than what's in the foreground, such as a game. It's unlikely that you would see any performance effects if you were to use an animated wallpaper. Even if you did, you can simply turn it off or uninstall it to reverse the effects it had.

I use wallpaper engine which pauses itself, starts at startup and stops when you open a game.
