What size diode would I need for a negative ion generator that takes power in from a 9V battery and ouputs about 6Kv? Thanks

I can't say whether or not this would fry the second stage, you are also approaching the territory of having arks coming out of the second stage.

 

I can't think of a diode off the top of my head that is able to rectify such high voltages since most cases don't require such high DC voltage. You can check on one of the sites sells parts and sometimes you can filter them by their rectification value. Your diode is not going to be cheap though. If worst comes to worst, you can cascade several diodes in series to increase their rectification.
