The case has nothing to do with the motherboard's USB ports. The 4 USB 3.1 ports are on the rear of the motherboard. Even without a case, they will work...

The motherboard has 2 USB 3.1 Gen1 (previously known as USB 3.0) headers, that connect to the case via the cables. I don't see the problem here, if your case supports them.

 

You can connect USB 3.1 Gen1/USB 3.0 cable from the case to the motherboard and USB 2.0 header cable to the motherboard and they will work just fine.

 

USB 2.0, 3.1 Gen1 and 3.1 Gen2 have all different ports for case headers.

Ok there thanks so it was previously known as usb 3.o right? I think they did that to mix up consumers

The standard was changed by the USB group, who is in charge of the standard.

Dude the ASUS ROG MAXIMUS IX CODE Says 

1 x USB 3.1 front panel connector
1 x USB 3.0 header supports additional 2 USB 3.0 ports
1 x USB 2.0 header supports additional 2 USB 2.0 ports [ via ROG_EXT header]

 

IS THE USB 3.1 HERE THE SAME AS THE USB 3.0?
