How do I improve stock CPU cooler noise issue.

Every time I boot up my PC, there is a squeaky noise from the fan, and sometimes when opening a software. Also the general fan noise is relatively loud as well. My CPU is i5-6500, I'm usually doing light tasks, the case and GPU fans are idle most time.

If your talking about Case (Cabinet) fans you should replace the screws with rubber mountings on all four sides

and if your cpu fan is creating noise plz replace it

Well, you could try to lube your bearing on your fan, it worked for me on my stock AMD cooler, if not than try replacing the fan with one from another fan. I just replaced mine with a 60mm noctua and what a difference

Stock fans aren't that lout 1200rpm is acceptable. To lower it, go into bios and adjust the fan profile.

What are your temps and what speed are your fans running at?

Make sure that the noise is coming from your fan and not elsewhere by stopping the fan with your hand to see if the noise goes away.

You won't get rid of startup noise. Thats part of normal self-testing. You could use low-noise adapters which will also limit general max speed of fan.
