Yup. I get what you're on about. Ext. HDDs have a higher chance of failing. If not else, because the manufacturer focused on making a shiny plastic case instead of actual drive quality. (how i had to bitterly discover in the past)

I've decided for the Core 1000, it's the cheapest one with USB3.0.

Good choice! Look at other fractal cases, they have cases that are optimized for silence.

Remove case fans. Single Fractal 92mm fan rear exhaust intake. 

This should be pretty quiet.

Here is the idea, I've made some major changes:

I might as well put up some reasoning:

CPU: Price is similiar to AMD APUs, but it's socket 1150 and that's important for me.

Board: I want to go atleast B85, because it will probably house my i5 and GTX660 for some time, this is the cheapest with 4 DIMM slots, so I can add more RAM if needed.

RAM: 4GB will be enough for office use.

SSD: We decided that the home storage thing will be realized somewhere else, maybe in a small separate PC. 120GB is more than enough I think and it will probably not lose health very fast.

PSU: Since I am building this in a small case without cable management options I demand a modular PSU and tis is the cheapest I can get.

Case: Many people recommended it here, so I took a look and I think it's fantastic for the price, I also picked the version with USB3.0.

 

Pheripherals:

KB + mice: She uses a similiar pair in her work and she is very fond of it, so I decided for these.

Speakers: If she had a monitor with integrated ones I wouldn't even get any, but since she doesn't I will get this pair for basic audio, no listening to music or anything like that.

 

What do you think now? I now have €70 room in the budget so should I buy something more/bump something up?

It looks fine as it is. The ssd will probably last longer than you need it to--don't worry too much about it.

The speakers though... I'd recommend getting the ones I posted. I have the ones you chose in my cabinet. They're not that good.
