Im also not sure which temperature reading it is supposed to be in HW monitor.

It will need a display or reader to show the temps unless your motherboard has a built in 2 pin temp probe point.

You don't plug those into the motherboard. You're supposed to get a gauge/controller device. Something like Aerocool Touch 1000 (pretty crap but cheap and easy to use and install). If you want something really high end and are comfortable with tinkering and programming, look into the Aquaero 5 LT.

but i dont know which way im supposed to plug it in.

The probe doesn't have polarity so it will work either way it's plugged in just make sure that 10K based thermistors as that is the usual standard on temp probes or it may give some funny readings.

According to my mobo manual, the name of the 2 pin header is T_sensor
but I cant find it using HWmonitor or Hwinfo

update: The sensor works inside bios and is under the name T_Sensor. Ive tried disabling it, but still cannot get it to show up in HWmonitor or HWinfo

It depends on what your doing with the sensor but in most cases it won't show up on certain programs I use an external probe and it only shows up on the motherboard manufacture's software or BIOS for fan control.

I have an Asus z170-pro, could you happen to know if this motherboard is known for being unable to display it's T_sensor via software and not bios?

It will show up on AI suite, for mine I have the Z97-pro which never showed up on any other third party software that I know of.
