Motherboard - Asus z97-A

Using the stock fan and its on Smart mode, auto in bios and how do you check which header it is plugged into?

The fan header will have labels like cpu_fan or cha_fan, etc.

The stock fan should be plugged into the cpu_fan header. Have you tried setting the fan to the Quiet or Silent preset?

Turn it to the Silent or Quiet mode preset and that should lower your fan noise.
