I was looking at cases and I wanted one that was small so I was looking at matx cases, particularly the core 1000 from fractal. But, I was not sure if that would make cable management much harder. I would assume so, but I am not sure.

Small cases do make cable management more problematic, the cables stay the same length, the case is smaller, simple math. If you are lucky you can have a modular power supply and can hide stuff behind the motherboard tray. If not, do the best you can.

Is it also going to make my CPU temps significantly higher? I am looking at the FX-6300 and Athlons right now.

This really depends on the case, the airflow, the fans, the CPU cooler, etc. Fractal cases tend to have decent airflow.
