Since you are not going to overclock, drop the Hyper 212 and use the money for an i5-6500.

You could also save a few dollars (to put towards the i5) by getting an 80+ bronze power supply, instead of the "gold".

A sieve may not hold water, but it will hold another sieve.

i5-6600, 16Gigs, ITX Corsair 250D, R9 390, 120Gig M.2 boot, 500Gig SATA SSD, no HDD

What i'd recommend for you instead.

PCPartPicker part list / Price breakdown by merchant

CPU: Intel Core i5-6500 3.2GHz Quad-Core Processor  ($198.99 @ SuperBiiz) use the stock cooler, getting the 212 evo on a non-k cpu would be a waste.
Motherboard: Asus H110M-A/M.2 Micro ATX LGA1151 Motherboard  ($50.99 @ Newegg) you're overpaying for the mobo, this has the features you need and cost much less.
Memory: G.Skill NT Series 8GB (1 x 8GB) DDR4-2400 Memory  ($32.98 @ Newegg)
Storage: A-Data Premier SP550 240GB 2.5" Solid State Drive  ($58.98 @ NCIX US) store your OS here.
Storage: Seagate Barracuda 1TB 3.5" 7200RPM Internal Hard Drive  ($45.88 @ OutletPC) unless you need 2tb, this is enough.
Video Card: MSI GeForce GTX 1060 6GB 6GT OC Video Card  ($249.99 @ SuperBiiz)
Case: Corsair 200R ATX Mid Tower Case  ($44.99 @ Newegg)
Power Supply: Rosewill 550W 80+ Gold Certified Fully-Modular ATX Power Supply  ($59.99 @ Newegg) not as good but still pretty decent.
Total: $742.79
