Poor performance after booting, solved after a couple of reboots

Ever since I built my PC almost 2 years ago, it has had the same booting issue. When I boot the computer, everything is laggy and it takes a couple of reboots in order to have proper performance.
I have done a clean Windows 8, 8.1 and 10 installation and nothing has changed so far. What could it be and how do I fix it?
