You should.  If the PC's bios gets confused and tries to boot from your drive, just change it.  From there I would back your stuff up on an external drive (which honestly you should be doing whenever you open up your PC, but I digress since we're all guilty of this sometimes).

 

There's also tools that exist that are self-bootable for you to backup your stuff without an OS.  Just requires you to be able to boot from a usb.
