Fan controller or plain fan headers?

I have one of the cheaper motherboards where all case fans are controlled together, and the CPU fan is separate. 

As long as you plug the connectors in near where your fans are, and don't plug a case fan in the CPU fan slot, you should be fine. The manual will usually specify anything you're not sure about.

In the build linked below, should I use the case's built-in fan controller or three motherboard case fan headers for my three 3-pin case fans (2 front intake, 1 rear exhaust)? Bonus points for recommending specific headers on the ASUS X99 A II.
