EVGA 550w G2 Cables

I'm finishing up my PC and the last three things are the CPU, MB, and VGA cables from the PSU. The CPU connector has a four pin on one side and 2 two pins on the other, does which side I use matter? The MB cable that goes on the motherboard is missing one pin but there is a slot for it on the motherboard so is the cable broken or is it supposed to be like that? Lastly for the VGA, I have no clue where this goes. I included a picture of the MB connector which is my main problem.
