I currently have two 1gb 560's in SLI, and I don't have the money to upgrade. I play lots of skyrim and download mods, but I am always running out of V-Ram. I have 2 identical 1080p monitors with the second one running MSI Afterburner while playing. Dis-connecting the second monitor only gives me about 20mb less used V-Ram, so I don't consider it reasonable to play with just one monitor. My question is, will upgrading from ddr3 1600 to ddr3 2000 affect the lag when the game has to resort to some system RAM when the V-Ram fills up? Will that work? or is there a better way?

That will not help at all, RAM speeds do very little in real world situations. You will need to get a card with more VRAM or just don't use VRAM intensive mods on Skyrim.
