h264 acceleration

So im converting a mkv video file to mp4 and it has gpu acceleration enabled and running, one thing my gpu isnt being utilized in catalyst and or hwinfo64? why is this? the clock speeds at percentage utilization is at stock and 0%, also my cpu usage is only at around 60% when its converting instead of 99/100% because usually its at 99/100% when converting when i disable gpu acceleration and the estimated time is less as the gpu is helping out doing h.264?

First off, what are you using to convert the file?

Secondly, I use Handbrake to convert a lot of .mkvs and I find that my CPU isn't necessarily stressed to 100% if the content is below 1080p, possibly because it's limited by the storage so it can physically only process so many frames per second, idk. What kind of content are we talking? What resolution?
