I've had this nagging problem with 60fps playback of video, affects all apps, VLC, youtube, etc. It seems like it's dropping a frame or stuttering every 10 seconds or so.

The only way I can fix it is by setting my monitor to 75Hz using CVT reduced blank timings (2209WA). I have the same problem on my TV, where I had to set 60Hz CVT reduced blank timing. I don't know why this workaround works, or how reliable it is. My guess is by messing with the timings I'm changing something that is compensating for something else.

 

I suspect this has something to do with video being 59.94fps instead of 60fps/60Hz or something like that. Does anyone here have any insight on this issue?

Well most likely it is your CPU, other than that I have nothing.

What are your system specs?
What is the resolution of the video?

Are you sure it's because of the frame rate, perhaps it's the codec or bit rate of the video file.  VLC has a bit of difficulty playing back the 4K XAVC-I footage straight out of my camera regardless of frame rate, but MPC-HC can play it back just fine.

 

As for YouTube playback, you might be facing buffering issues.

Imo, VLC usally does a pretty bad job at decoding more unusal codecs and I often have problem with stuttering in there. I use this software called MPC-BE which works a lot better to me. But since its in YT too it seems weird.

This behavior is pretty normal.

There is one tiny micro stutter each 16.6s because of the non matching frame rate.

You can reduce the effect by using an advanced video renderer like madVR which blends frames together to reduce the strength of the stutter.

The content is 60fps, typically 720p / 1080p. Since I don't often do video production, I usually get this problem just watching content - so it's usually compressed.

With a core i5-750 / gtx770 and no peaking on my cpu usage I don't think the system specs are the issue.

 

The behavior might be normal but my Satellite / Cable TV box has no problem sending smooth 720p60 to my monitors and TVs...

Try downloading a 60p video from YouTube and playing back on VLC and MPC-HC ( https://mpc-hc.org ), see if it plays back smoothly or you still have issues.

Such devices can output 59.94fps and displays synch to it.

PCs usually output 60fps and can't dynamically change the frame rate.
