Need help understanding TWRP and Android

I am wanting to flash Cyanogenmod 12.1 on shield tablet via TWRP.. But the instructions say to do a "Factory Reset" in TWRP before flashing. But my worry is can TWRP mess with the BootLoader at all? I don't want a bricked tablet any time soon at all. So can someone please help me understand this? Thanks guys for the help!!!!
