I am planning to switch from AMD to Intel but this will require me to swap out my motherboard. How will this effect my OS and files I currently have on my PC and what will be the best way to replace them. Will I need to reinstalled Windows?

Just install all the drivers for your motherboard. The impact on your programs/performance will obviously depend on the new CPU.
