As long as it's in a PCIE 3.0x4 or higher and the lanes are supplied by the CPU and not the chipset then it doesn't really make that much of a difference which slot you use. 

 

Yes, capping the framerate/vsync can often prevent coil whine. As for moving the GPU to a lower slot...well, maybe it's possible on some boards...depending on where the coil whine is coming from/why.

how do i know if they are not supplied by the chipset?

What motherboard do you have? (if the slots are x16 slots that aren't wired for x4 then it's from the cpu -- assuming the board doesn't have a PLX chip, which only top tier flagship boards have)

You can use whichever slots you want, I just wouldn't use the very bottom slot as it shares lanes with M.2 slot.

I know where it is. The 5th PCIE x16 slot still shares lanes with the m.2 slot.
