got annoying issue and was wondering if there is away around it. 

playing a bit with shadowplay and encoding some 4k @60fps videos. 

but I see only like 25%-50% cpu usage.

There is plenty of ram available and disk usage is like 1%. 

So any idea what could be the issue?

I never thought I'd ever see real-world usage of quad-SLI Titan X' s and a 5960X...

There is ton of usage really. This is all for GPU rendering. There is one more sys with 5930k, 64gb ram and 4x titan, and 3rd one with 3930k, 64gb rm and 4x 970. 

Could use even more. Check out www.redshift3d.com about GPU rendering.

But there is another issue that happens most of times. If I drag and drop source video recorded with shadowplay directly to media encoder, and then start exporting using identical preset it uses 100% of CPU. But if I get that same source video into afterFX, then export from afterFX to encoder and start encoding again with identical preset it uses only 50%. 

Meaning if I want to add anything to video I have to send from afterFX to encoder and have half CPU sitting idle. Exporting directly from afterFX doesn't help either.

Like I said, it has an issue with hyperthreading.

In the case of sending things through AE, you're actually using the After Effects render engine, which in CC2015 doesn't make good use of multithreading. AE CC 2014 and prior did a much better job. For details I recommend you do a search for "Puget Systems AE 2015". Their article is about choosing the right CPU for after effects, but it goes into good detail about the issue of poor CPU utilization by AE CC 2015.
