Planning on building a new pc and I5 6400 is only 2.7ghz. It's still good with an r9-390 right?

The 390 will hit 100% usage way before the i5 6400, so you've nothing to worry about. The i5 should be able to hold its own in even the most CPU-intense titles, as it's still a very capable chip.

In short- you're more than good. If you want to skimp a little, pair it with an i5-4460 and put the extra $20-$30 towards a 390x. The performance is the same, but since it's an older chip, it can be had for significantly less.

plenty fine my boy. So long as your PSU can support the 390 you should have a solid gaming rig as soon as you get a case/HDD/RAM/motherboard/monitor/keyboard/mouse
