It should.

What Windows do you have? And just so that we don't waste anyone time, is it genuine? If not, then that's your problem.
If malware bytes can't run, or doesn't find anything:

-> Take you system back in time before the problem started. with Windows System Restore (boot from Windows disk > repair > System Restore). Your personal files won't be affected. But backup whatever you worked on last, just in case, if anything of importance.

-> Replace SATA cable, it might be damaged.

Yea. Never used non-genuine Windows. In most cases, they inject in Windows, malware, viruses, and/or key logger. They are even, people with a bit more time in their hands, actually embed viruses, malware or a key logger to system files. As it's embed to the OS, it by-passes any anti-virus and anti-malware scans.

All hope isn't lost (beside the fact that you need to format and re-install Windows).

-> If you are a student, you can get Windows at a nice discount. Sadly, it's upgrade, you need a genuine version of Windows XP or Vista or 7 somewhere in your house, which you'll chose to no longer use, as per the license agreement (you don't need to install the old Windows first, you can do a clean install with the upgrade license). Check out Microsoft online store student section for prices: http://www.microsoftstore.com/store/msuk/en_GB/cat/ThemeID.30273200/categoryID.64543200?icid=home_rot4_students_deals

-> If you are student and your college or university department is registered to MSDNAA/Dreamspark, then you have Windows XP Professional, Vista Business, 7 Professional and 8 Pro in both 32 and 64-bit flavor, FULL, for free, ready to be downloaded. Pick the one you prefer, and voila!

-> If your not a student, you can buy Windows 8 OEM, and agree to the Personal Usage license agreement (free) after you install it: http://personaluselicense.windows.com/en-US/default.aspx, which will turn your Windows 8 OEM into retail, and can use it without selling it to someone. So double win.

I hope this helps... at least a bit your wallet :/
