I have an overheating PC and my only decent cooling option is two mid-size window fans blowing directly into the case. Will this cause any hardware issues?

Well what cooling solution do you currently have in place, if it's a simple matter of needing a new cooler or replacing the thermal paste it would be a lot less work.

The stock cooler on my FX-6300 cpu and the stock cooler on my GTX 770. For some reason it still overheats.

Use something like HWmonitor it will tell you all the temps you need on the system, how can you tell if it's overheating if you don't know your temps.

Because it starts to smell like melting plastic and then the entire PC acts like it loses power and crashes. It only happens after several hours of me working on different programs.

Check with HWmonitor and a stress test to see what temps you have first, if they are not unreasonably high it may be something else in the system.

I put the temps in the original post. Do they look okay? I haven't stress tested yet. Do you know any good tests?

For idle temps they all look good, try doing a stress test with adia 64 or intel XTU to see what the load temps are, the avg CPU should be <80C, similar for the GPU at around <85C.
