Which 980 tis are using the reference design boards on them rather than an aftermarket ones like the Asus direct cu ii??

i believe it's only the EVGA SC and SC+ (and reference coolers of course).

Aftermarket 980Ti >= Fury X >= Reference 980Ti > Fury > 980 > 390X > 390 >= 970 > 380X > 380 >= 960 > 950 >= 370 > 750Ti = 360

The only ones I'm certain of are the reference cooler cards and EVGA's ACX, SC and SC+ cards. If you're checking for waterblock compatibility, EKWB seems to say a lot of cards are supported by their normal FC block:
