So I got everything hooked up it appears and a lights breafly flashed when I pressed the cases power supply.... 

 

Also this:

 

Alright now I have a problem with this connector from the power supply to the Jpwr2 plug the end does not match up with the board does it matter?

The other plug that looks like the one I am plugging in does the same thing...

 

The fan on the thing does not run when I turn on the on switch either

You might have killed the motherboard, that's the wrong connector, you used a PCI-E connector on the 8 pin EPS. Immediately change it to the EPS 8 pin (4+4pin) and hopefully nothing bad happened.

that is a PCIe power cable, find the 8 pin that is broke into two 4 pin parts

Umm you need the CPU in the socket with the cooler in place including RAM for it to post, right now it's not able to do anything.

I removed the CPU prevent damage while testing the power  I had isuses booting it up before the case... Is everything fine at this point or should I be worried? I got all the things... I actually going to get food after this little talk.

Well we can tell the motherboard cycles on and then turns off, that's basically it since it can't do anything without a CPU in place. Once you put the CPU in and hookup a monitor if it goes to the post screen then that's basically a good sign that everything is still working.

So at this point the motherboard is ok with power the problem will be clarified with the moniter i'll finish it in a hour... I am using this guide... I need a bit a of a break
