If I had a motherboard like the GA-Z170X-UD5 TH http://www.gigabyte.com/products/product-page.aspx?pid=5479#ov if you connected the thunderbolt ports to a monitor and you had a GPU would it use on board graphics or would it use the GPU?

 

Also if you had three graphics cards in system could you set one of the thunderbolt ports to one graphics card and the other one to an other graphics card and the the third for an auxiliary monitor like in this video 

 

Finally could you set to of the GPU's in SLI/crossfire and set it to output to both of the thunderbolt ports at the same time?

What if if you buy a PCI express expansion card what would it run off of the GPU or CPU?

? I don't understand this question. Monitors get graphics from GPU they are connected into. If you add GPU and connect to that, monitor will use that GPU.

So if I have a gtx 980ti and a thunderbolt expation card such as

I'm not that familiar with whole Thunderbolt technology but I'd say it would use default system graphics prosessor. Which is defined by BIOS settings. Usually it means GPU.
