My Room mate has 3 MX299q ultra wide displays and we are trying to configure nvidia surround (i should note that he recently upgraded from a amd 7970 to a gtx titan x). The issue we are having is that 2 of the 3 displays are showing the native resolution of 2560x1080, while the third is showing 1920X1080. This makes the Surround display 5760X1080 instead of the 7680X1080 that the Eyefinity was doing. the Displays are connected with 1 dvi dual link cable, 1 dvi dual link cable with a display port adaptor, and 1 hdmi cable

is there any way to fix this issue?

What version HDMI cable are you using? HDMI 1.3/1.3a is not 4k compatible. If it is not that, can you please say which monitor is not working with the native resolution, and what cables/format you are using it with. E.g. 3rd monitor with DVI dual link cable and DisplayPort adaptor.

that is the one that is not getting the native Resolution, the HDMI and the DVI are getting the native resolution, but the display port is not
