It boots past bios, windows logo shows up, then the screen is black for about 3 min, but still on, and then it's booted.

It's done this ever since I changed fan configuration

Well, unless it's running too hot, the fans shouldn't make much of a change, did you put more fans? maybe you are asking too much for the fan headers

I just moved where they were, just two fans.

Windows 10 updates?

I did one recently, but I think it worked fine after that.
